About:240-hour Visa-free Transit in Shanghai, Zhejiang, and Jiangsu

Okay, here's the deal

We booked the following flight: Amsterdam-Frankfurt(stopover/switch planes)-Frankfurt-Shanghai-Hongkong-Munich(stopover)Munich-Amsterdam.

We'll be in Shanghai for 3 days and for another 3 in Hong Kong. Do we apply for the 144h free visa?

You don't need a visa. Frankfurt-Shanghai-Hong Kong is valid for transit without visa, and that's the only part of your itinerary that Chinese immigration is interested in.
