Does this really also apply to Taiwanese nationals?

This sounds like Taiwanese nationals can transit without problems for e.g. a <24h layover in Shanghai. But in actual fact, the People's Republic of China does not recognize Taiwanese passports as valid, so they have to get some strange "Taiwan Compatriot Permit", which can also be refused for arbitrary reasons, costs CNY 150, and you need to bring 2 passports. So essentially, Taiwanese nationals cannot transit without problems.

Would the German government recognize hypothetical Bavarian passports? Would the German government treat the hypothetical Bavaria that doesn't recognize Berlin sovereignty over its territory in the same way as others? I doubt so. By the way, Taiwan Compatriot Permit is nothing strange. In reality it has allowed for nearly 1 million Taiwanese to live in mainland China and close to 6 millions Taiwanese who arrive in mainland China every year as visitors (tourists). To conclude, how to transit through China with Taiwanese passport? In the same way as hypothetical Bavarians from hypothetical independent Bavaria through mainland Germany.
