Agneta, according to your post on Shenzhen 5-Day Visa on Arrival and this one, I can just conclude that your flight has unfortunately already left Shenzhen without you. Anyway, after you were denied 5 day Shenzhen VOA, you were practically left without any possibility to travel to Shenzhen within this day (Wednesday).
If I have misunderstood you and your flight departs tomorrow (Thursday), then you can use 24 hours visa free transit, but this option will be a bit pricey because you are not allowed to travel from Hong Kong or Macau to Shenzhen overland. You will have to fly to Guangzhou from where you can take a train to Shenzhen and catch your evening flight. Keep in mind that you will have to have in your hand both the tickets from Hong Kong to Guangzhou by plane and the tickets for train from Guangzhou to Shenzhen. You already have your tickets from Shenzhen to Jakarta in the evening hours, so that would be actually your only option.
By the way, you have written that your 5 day Shenzhen visa was denied, but you have also written that your transit visa was also denied. Was that transit visa a pre-arranged visa in some embassy or consulate? I ask that because you cannot apply for Shenzhen VOA in case that you possess valid transit visa.
