It is important that you have at least one port call in some other country or in territories like Taiwan, Hong Kong or Macau after you leave Shanghai. Simply speaking, there has to be some other non mainland Chinese port for your second leg or better to say for your second application for 144 hours visa free travel in Shanghai. In case that your cruise departing from Shanghai and returning there does not have port calls at not a single non mainland Chinese port or if you travel among other mainland Chinese ports, then you cannot qualify for the second 144 hours visa free travel period, i.e. you will need a pre-arranged Chinese visa at your home country.

To summarize:

Manila - Shanghai (mainland China) - cruise to the third country or territory (Japan, Korea, Taiwan, Hong Kong, Macau...). Everything is just fine and you qualify with this for your first leg of 144 hours visa free travel.

If the above is true and you will return from your cruise from one of mentioned countries or territories, but without exiting in mainland China cities, then it would be: one of the above mentioned countries & territories - Shangahi (mainland China) - Bali. Everything is just fine and you qualify with this for your second leg of 144 hours visa free travel.
