Can I fly in and out of China in different airlines and reservations?
Example:
06/12 Hong Kong —> Shanghai (local airline)
09/12 Shanghai —> NYC (American Airlines)

Yes, you can. The trip Hong Kong —> Shanghai —> NYC will be fine for applying the free transit.
