I'm going to Thailand and had bought ticket from Haikou to Chiang Mai via Guangzhou, will that still allow me to use the Hainan visa waiver? Otherwise what other options do I have?Thank you

No, you cannot use anymore. And you can ask your travel agency to help you apply for a regular Chinese visa from the Exit and Entry Administration of the local Public Security Bureau.
