About:72-Hour Visa-Free Transit

72 hours transit visa in Xi'an

I booked tickets Nagoya (Japan) to Xi'an and then onwards to Singapore (we stay 2 nights, all in all about 56 hours in China). However, there is no direct flight from Nagoya to Xi'an and we have stop-over in Shanghai to continue immediately to Xi'an. My interpretation is that we are eligible for a 72 free transit, issued in Xi'an, but am I correct.

You are not eligible for 72 hours transit without visa. Two stops in China limits you to 24 hours. You must get a visa or change your flights.

This is not good for us... However in point 2 of Conditions of application it's written "except Shanghai and two more cities" I cannot use this exclusion ? The flight we booked is Nagoya - Xi'an... arriving in the international airport in Shanghai and leaving from the international airport, all operated by China eastern

Xi'an is not in Zhejiang or Jiangsu provinces. Your case is clear-cut: you don't qualify for more than 24 hours transit without visa.
