About:72-Hour Visa-Free Transit

Does the ownward flight has to be a non-stop flight out of China?

I plan to arrive on Wednesday in Shanghai coming from Taipei (direct flight) and to leave on Friday the same week from Shanghai to Athens/Greece via a stop over of about 4 hours in Beijing. In other words my ownward flight is from Shanghai to Athens via Beijing. Is it a problem that my ownward flight is not a direct flight out of Shanghai?

Yes. If you want to apply for free transit in Shanghai. The layover in Shanghai and Beijing limit you to the 24 hr direct transit.
