About:144-hour Visa-free Transit in Beijing, Tianjin & Hebei

Are there any restrictions as to what country is refered to as "third country"?

We plan to fly from Japan to Germany via Peking, but are German citizens. So we will actually fly home. Does the visa free transit still apply for our trip?

Yes, your route agrees with the policy. The third country refers to any country excluding the country you are from (Japan, in your case).
