You need to take Bus 1819 to Taipei Station. It takes about 1h and 125NTD.Then, take a normal train to Tainan, which takes about 4h 10 minutes and costs 569/738NTD.

You may also take bus no . 5059 to Taoyuan Railway Station within 1.5h. Then take a normal train to Tainan within 3.5h.
