I have to be at Pudong airport at 5am to catch a flight, are there buses running from People's Square to Pudong airport at that 3:30 to 4am?

Well, I am afraid there is no bus departing from People’s Square to the airport at that time. You are suggested to reserve a taxi in advance. The taxi fare may probably cost CNY230-250 at night.
