I guess I phrased my question incorrectly.

I am flying from NY to Hong Kong, Hong Kong to Shanghai on the same day. When I arrive in Shanghai I will be leaving on a cruise to South Korea. Since I am changing planes in Hong Kong will I be able to use the free 72 hour lane at the airport? Thanks PS It is the Hong Stop 2 hr layover that I am worried about,since the then I will be fly into Shanghai from a Chinese territory.

Yes, you can use the 144-hour visa free transit in Shanghai. Hong Kong is regarded as a third region in term of transit issues.
