Can we use two different 72h visa free visas? One in Beijing on the way to Japan, and one in Shanghai on the way back to Copenhagen?

Yes, you can. On the way to Japan, you can use 72h free transit in Beijing. On the way back to Copenhagen, you can use 144h free transit in Shanghai.
