About:Kunming Airport

My flight arrives into Kunming at 11:20pm and my next departure is at 1:30pm to Bangkok.

The website states that international departures must be present 3 hours before their flight; will this be an issue?

Oh, to my experience, 2 hours can be totally enough to catch your onward flight. So your timing can be ok. Don't worry!
