Does the free transit visa work when travel is on 2 separate tickets?

We are flying to Vietnam in the fall. On the return to New York I was thinking about going via Shanghai. This would mean that we would probably purchase a ticket from Hanoi to Shanghai on Vietnam Airlines and our onward flight would be on United as part of our JFK - Saigon // Shanghai - JFK ticket.
