About:How to Travel to China without a Visa

US passport staying in Beijing from May 10-13 (Manila-Beijing-US)

I am holding a US passport coming from MAnila to Beijing on MAy 10 leaving Beijing May 13 going to San Diego, Am I qualified for 72 hours Free transit?

Yes, if your stopover in Beijing is less than 72 hours.

My problem is I will be arriving Beijing 11:10 am on the 10th of May and leaving 3:15 pm on the 13th of May there is 4 hours and 5 mins over the 72 hours limit, are they going to make a big deal out of it? but it is also said that the time count when you checked in the hotel? Please advise and thanks for the previous reply.

You can try to contact the carrier airline for this. As I know, the 72 hour permit starts from the 0:00 of the following day after entry, so it is ok for free transit.
