About:72-Hour Visa-Free Transit

Transiting for a second time in 1 month

I transferred through pudong on route to tokyo (checking in again at pudong due to changing from china eastern to japan airlines). I am going to be going to hong kong from tokyo via hongqiao and not sure if i will have to check in again. If i have to does my previouse transit visa affect me getting another one for this flight?

Your previous one won't have any impact on your second transit. If you transit less than 72 hours, you can make use of 72 hours free transit, which means you needn't apply for the G type in advance.
