If I am flying from Indonesia via Beijing to my home country do I qualify for 72 hours free visa in Beijing or does it apply only to travelers flying to another country, which is not their home country?

It is ok for you to transit like this to your home country. The free transit policy only requires the destination and the place of departure are different countries.
