Are the price only including the flights and hotels that start from Beijing and end at Shanghai?

so if i am from HK, i have to pay the flight from hk to Beijing, and Shanghai to Hong Kong?

Yes. The price includes the domestic flights of Beijing/ Xian/ Guilin/ Shanghai. For the air tickets of arrival in Beijing and departure from Shanghai, you will need to arrange it on your own.
