The website seems to indicate that I should bring my confirmation receipt to pickup but it says this is only done at Airport Express Customer Service Centres of Tsing Yi, Kowloon or Hong Kong Station.  This does't seem to be of much use if I am flying into Hong Kong or should I assume that the pass can also be picked up at the airport station?

No, it is still useful. If you book online, no ticket is required when boarding the train at the Airport Station.Simply present a copy of the Order Confirmation/Order History, and the exact credit card you used for placing the order to collect the ticket before exiting gate at Airport Express Customer Service Centre at Hong Kong, Kowloon or Tsing Yi Station.
