About:Guangzhou Travel Guide

I will be reaching baiyun airport at 2am, what is the best way to get to Dongguan?

Are there taxi at that time? how much does it cost?
how about transport company? how much does it cost?

Yes, you can find taxi at that time. It may cost you about 300 to 350 RMB at day time and at 2am it is much higher.
There are no shuttle buses for Dongguan at that time.
In my opinion, you can stay one night in GZ and heading for Dongguan the next morning.
