Which company features the Captial II ships? Where will be the ticketing counter(s) for that company? Are trips available in late afternoons around 5pm - 6pm? If not, what timings are trips available on Sundays and Mondays (specifically 25th Dec and 26th Dec)?

You mean Captain II ships I guess. It belongs to Shanghai Changjiang Ship Corperation. It is not important to know whom it belongs. You can just get to Shiliupu Terminal south to the Bund. There is a ship every one hour, and every half an hour from 18:00. Ships available between 10am-9pm. There are other ships of couse, such as Captain Ⅲ, Captain Ⅴ, etc. It costs 100RMB per person. The same timings in during the Christmas day.
