Both Malaysian and Singaporean passport holders are exempted from visa to Hong Kong and Macao for days. And also your sister are not required visa to Shenzhen. You and your mother need to apply for visas to Shenzhen, and here I suggest you'd better apply from CVASC in advance.

Our initial plan had changed. & we decided to proceed to HK - ShenZhen - Zhuhai - HK

so is 1 time entry or 2 time entry for the vise?

One single entry for the visa is sufficient because you enter Mainland China once.

You and your mother should apply for China visa in Malaysia, you can't obtain a China visa in Singapore because you don't have documents that entitle you to reside for an extended period of time in the Singapore, such as a PR, WP, EP, STP, DP.
