From Hung Hom Train Station of Hong Kong(https://www.travelchinaguide.com/cityguides/hongkong/) , you could take the KCR East Rail train to Luohu border in 50 minutes. Walking through the border, you will enter into Shenzhen, and vice versa for back to Hong Kong. This train is actually a kind of city metro, which is in operation from 05:35 to 21:35.

As for Taipei, there is no bus, train or ferry connecting to Hong Kong to Shenzhen. You have to take a flight from Hong Kong Airport(https://www.travelchinaguide.com/cityguides/hongkong/airport.htm) to Taipeo Taoyuan Airport.
