How to take a EMU train to Nanjing. I'll arrive at Shanghai Pudong on September 12th, 06:40h. Thank you.

You could take the airport shuttle line No.5 to the Shanghai Railway Station directly with ticket price around CNY18.00 per person. And then take one high speed train to Nanjing, which costs around 1hr.
