The reason for my query is that I require my passport for travel purposes.Specifically, I intend to submit my visa application before traveling to Bali and then collect the visa after I return from Bali. Yes, you have to leave your passport at the embassy or the visa application service center. However, it won't take too much time. Generally, it only takes about 4 working days after you submit all the required documents. If you use express service, only 2-3 days are needed.
